The dedupe command with the new beta feature --by-hash will perhaps achieve what you want?

There is an issue for rclone to be able to do this You can do it manually with rclone using rclone md5sum sorting the output and finding duplicated hashes. It would be a nice addition to rclone dedupe though.

Path-agnostic dedupe?

In the latest beta we recently merged an extension to rclone dedupe You can add the --by-hash flag which will dedupe by hash of the file. Download the beta and run rclone dedupe --help for more info.
