I would like to know if the rclone used to transfer the files a secure method.
How does this work.

with most providers, rclone uses https and verifies file transfer using checksums
and additional features.

It depends on your provider API. For example if you use Google Drive you should ask/investigate how secure is its API. Rclone only uses what is provided - nothing more or extra.
Some providers can be very secure and some not at all (plain text ftp for example).
